Walleen oli edennyt nopeasti. Vuonna 1809 hänestä tuli Rehbinderin apulainen Pietariin, seuraavana vuonna valtiosihteeri Speranskin sihteeri ja seuraavana vuonna, 30-vuotiaana, Suomen asiain komitean jäsen. Täältä hänet nostettiin Viipurin läänin maaherraksi vuonna 1816. Samalla hän avioitui entisen maaherran lesken kanssa.

Tänä vuonna Walleenista tuli myös Jokioisten kartanon omistaja. Sen omisti hänen vaimonsa isä, entinen maaherra E.G. von Willebrand.

Carl Johan Walleen, joka oli ehti olla vain kaksi vuotta senaatin talousosastossa, nimitettiin prokuraattoriksi.
